Pine roof rafters need replacing

Replacement of rotten rafters and perhaps fitting better flashings where the pergola meets the house. the rafters have rotted where they meet the house.
the flashings that bridge the gap between the house roof and pergola sheets have been fitted poorly and have not done a proper job of keeping the water from the roof out. consequently the water from the roof has run onto a couple of the rafters and has been doing so for some years. this has eventually caused the breakdown of the wood where the water has contacted it.
replacement of these rafters with treated pine is desired. also better flashings fitted. the current ones are just from an aluminum roll. perhaps modification would be sufficient but maybe replacement with folded .55 colorbond flashing would be good?
